Every time you update the application, do you need to rebuild the executables?

I'm guessing you're referring to compiled scripts, in which case the answer is no.
You'd only need to recompile if you edited the script somehow and wanted those changed to be reflected in your EXE, which of course you'd do anyway. Which version of Macro Scheduler you're running would have no bearing on any EXEs you've already compiled.
